City never came to terms with the early loss of debut loan striker Mark Druce and midfielder Simon Abercrombie as they dropped three more Ryman Division 1 points.
Although neither goalkeeper saw much action, City were second best in midfield and Aylesbury were good value for their victory.
Former City player Phil Mason curled an early free kick wide and after Druce had nearly got through, Dwaine Strong's touch let him down when he broke clear in the 20th minute.
Within the space of five minutes, City had to cope with the loss of former Oxford United striker Druce in the 25th minute with a groin strain, and then Abercrombie, who was stretchered off with an ankle injury.
The home side's cause was not helped by a succession of weak deliveries from dead ball situations and four minutes before the interval, they went behind as Joe got to the byline and his low cross was swept in by Callinan. Straight from the restart, City had a great chance to level. Danny Wise set up Strong, only for the young striker to allow keeper Courtnage to rush out and block his effort.
The Ducks were enjoying most of the possession and it was no surprise when they increased their lead from another dead ball situation in the 75th minute.
City gave the ball away in the visitors' area and a quick break saw Joe send in a cross from the byline. Andy Smith, in trying to clear, sent the ball past his own keeper.
City's afternoon was summed up when, with 12 minutes left and with Matty Whitehead already limping, Julian Dark had to leave the field with what looked like another groin strain.
