After a goalless first half, Headington grabbed the only goal after 57 minutes when James Green scored from close range following a corner.
Headington might have increased their lead when Ricky Parrott saw a shot come back off the post after good build-up play.
Middle Barton threw everyone forward looking for an equaliser and were awarded a penalty in the last minute, but Amateurs' keeper Richard Allen saved a spot kick for the second successive week to secure all three points.
