This comes amid rail services grounding to a halt as a fresh wave of strikes begins.
An Upper Crust spokesperson said: "This outlet was closed in line with standard plans for days impacted by strike action."
The other shops in the station, including Pret a Manger, WHSmith and Costa Coffe have remained open.
A number of people were sat on the tables inside the station at lunchtime.
The Oxford Mail has contacted the three stores and Great Western Railways for more information on the closures.
All three stores were open again as usual on Thursday.
